It may be changing now, but after the war the right wing in Japan was really weak, for obvious reasons, so the left wing got to push their way most of the time, and getting rid of all symbols of the emperor, regardless of whether he still had power or not, was one of those things they pushed for.

No, not anymore. The phoenix is a symbol of the emperor, so after the war it was decided that it wouldn't be appropriate to have on coins.
