If they found themselves facing an enemy horde together, they would just fight whoever was in front of them without cooperation from the others. They were skilled but lacked coordination.
So as to who would win this death battle of yours., I have to say it would be the janissaries. I say so not because they are the better sword fighters, but because of the numbers that you mentioned. A hundred janissaries working together would easily overcome the 100samurais that would without a doubt fling themselves at the janissaries. Their lack of cooperation would be their downfall in this fight no matter how skilled they are
