So basically we dug up a 500 year old living animal, moved to to a lab where it died and after testing, we realized we killed one of the oldest living animals on the planet.

Yes, pretty much, except for the fact that it was killed on site after the dredging, not kept alive until it arrived at the lab. It sounds pretty terrible, but the researchers had no way of knowing its age when it was killed.
